In the field of microbiology, metagenomics has become a powerful technique that provides insights on a variety of ecosystems, including soil, wastewater, and the microbiome of human gut and skin. The capacity of metagenomics to examine high-complexity samples, where conventional approaches might not be as successful, is one of its main advantages. Metagenomics enables the direct sequencing of DNA from environmental samples, making it possible to identify a wide range of microbes, including ones that are challenging to cultivate in a lab. However, metagenomics has challenges such as accurately characterizing the microbial communities present in the samples, quantification of microorganisms and differentiation between closely related species can be challenging due to their immense diversity. Furthermore, it is still a difficult challenge to comprehend the functional roles of these microbial communities and their possible applications. To empower readers to perform metagenomics analysis on their own while tackling the challenges with precautions, this chapter is devoted to giving details of the metagenomics analysis workflow and tools.
