Microbiomes, encompassing diverse microbial communities and their genetic material, influence immunity, metabolism, and ecological processes, while biofilms structured microbial communities embedded in extracellular matrices exhibit remarkable resilience and adaptability. This chapter explores the fundamental concepts of microbiomes, including their composition, diversity, and regulatory mechanisms, alongside biofilm formation and development stages. It emphasizes advanced molecular and imaging techniques that have revolutionized the study of these systems, offering unprecedented insights into microbial interactions. Applications span medicine, where microbiome-based therapies and diagnostic tools address diseases and antimicrobial resistance, to industry, leveraging biofilms for bioremediation, wastewater treatment, and sustainable energy production.
