On the Expressiveness of Petri Nets for Modeling Biological Processes: The Case for mRNA Translation and Protein Synthesis

The translation process in Molecular Biology has been extensively studied, and several modeling frameworks have been used, including Petri Networks. We propose an approach that models mRNA translation at the codon level for the elongation phase, improving the expressiveness, extending from single transitions to representing each elongation step. We use the proposed model to run simulations comparing the effects of the relative availability between mRNA and amino acid.
