Abstract <p>Forest musk deer (<i>Moschus berezovskii</i>) is a first-class national protected animal in China. Musk, as the secretion of the forest musk deer, is an important ingredient in traditional Chinese medicine and perfumes. The complete mitochondrial genome of forest musk deer from Chongqing was sequenced in this study, which is 16 353 bp in length with a GC content of 37.8%. The mitogenome includes 22 transfer RNA (tRNA) genes, 13 protein coding genes, 2 ribosomal RNA (rRNA) genes and 2 non-coding regions. Phylogenetic analysis indicated that the complete mitogenome of <i>Moschus berezovskii</i> from Shaanxi and Sichuan Province is most closely related to that of <i>Moschus berezovskii</i> from Chongqing. The newly sequenced mitogenome provides a valuable reference for further genetic and evolutionary studies of forest musk deer.</p>
