Abstract <p>Benthic cyanobacteria were analyzed in Lake Baikal using a set of methods. In the genome of <i>Limnofasciculus baicalensis</i>, a dominant species among Lake Baikal benthos, we detected the saxitoxin biosynthetic gene cluster consisting of 24 genes. The <i>sxt</i>A gene fragment of saxitoxin gene cluster of <i>L. baicalensis</i> was identical to the sequences from natural samples. <i>L. baicalensis</i> contained both complete and partial sequences of core genes, transporter genes, and tailoring genes encoding adaptation enzymes. Production of paralytic shellfish toxins by strain <i>L. baicalensis</i> was not detected, possibly due to the partial loss of gene fragments in two genes. Saxitoxin and its analogues were identified in biofilms; they were characterized by the high toxin content.</p>
