Abstract <p>A comparison of the taxonomic structure of bacteria and microeukaryotes was carried out for communities living in two different ecotopes: at the ice-water interface (sub-ice communities, SI)) and at the depth of 10 m (under-ice water communities, UW)) from the Maloe More Strait (MMS) of Lake Baikal. The data were obtained using high-throughput sequencing (HTS) of the 16S rRNA gene (region V3–V4) and 18S rRNA (region V8–V9), as well as microscopy methods. Both microscopy and HTS data showed differences in the structure of two different ecotopes. Microeukaryotic UW communities of the MMS were similar in structure to pelagic communities of Lake Baikal. The composition of microeukaryotes in SI of hummocks was significantly different from that in other communities. Bacterial communities also differed by ecotope, and taxonomic features of communities in different areas of the MMS were shown. Thus, it has been shown that the ecotope and geographical location influence changes in the structure and biodiversity of under-ice bacterial and microeukaryotic communities.</p>
