Abstract <p>This study is the first to identify patterns in the taxonomic composition of microbial communities across different ecosystems in the Alginsky hydro-mineral natural complex, located in the Barguzin Depression in the Baikal Rift Zone by using high-throughput sequencing of variable regions of the 16S rRNA gene. The phyla <i>Bacteroidota</i> (11.3–30.1%), <i>Desulfobacterota</i> (2.0–7.9%), and <i>Pseudomonadota</i> (19.0–45.6%) were dominant in the communities of bottom sediments. At the family level, representatives of <i>Comamonadaceae</i> (0.3–5.1%), <i>Desulfocapsaceae</i> (0.2–1.7%), and <i>Desulfosarcinaceae</i> (0.2–4.3%) were found in all four biotopes. These families appear to form the core of the Alginsky hydro-mineral natural complex. In addition, a correlation between the distribution of dominant families and their habitats was demonstrated with respect to the gradients of environmental factors.</p>
