<p>Existing research on the nexus of science–higher education systems has largely ignored the role of non-university research institutes (RIs) as organizational actors. Drawing on government policy documents, interviews, archived texts and scholarly literature, this study uncovered the evolutionary trajectory of the RIs–Universities nexus in China. Employing the lens of institutional changes through an integrated approach of structure and agency as dynamics for changes, this study identified a continuous and gradual evolutionary process, consisting of three phases, of China’s RIs–Universities nexus from 1949 to 2023. Within each phase, the RIs–Universities nexus was featured as external (inter-organizational) and endosymbiotic. Such institutional changes were primarily anchored in national strategic shifts. Equally crucial were proactive actions initiated by RIs, as organizational actors, at different critical junctures. This study highlights the frequently overlooked phenomenon of the RIs–Universities nexus in higher education policy research and beyond. Also, it offers valuable lessons for countries seeking to align science and higher education systems.</p>
