<p>Tropical Asian regions have witnessed a rapid decline in fish diversity in recent decades. Hydrological transformation, water abstraction, pollution and introduction of invasive species have been attributed as the main factors for the species loss. So far, detailed information on the conservation status of many threatened fish species is incomplete from the biodiverse regions of India. The Nilgiri mystus-<i>Hemibagrus punctatus</i> (Jerdon, 1849)–is a Critically Endangered fish species, once thought to have gone locally extinct from the streams of the Western Ghats Biodiversity Hotspot regions of Peninsular India. We study the habitat requirements of Nilgiri mystus and provide a brief account of the native fish diversity of the river Moyar. Our result demonstrates a healthy population of Nilgiri mystus from three locations, and the species showed a high preference towards the run habitat over the riffle and pool habitats. Of the sixteen species, seven were endemic to the Western Ghats Biodiversity hotspot region. The Nilgiri barb <i>Hypselobarbus dubius</i> an Endangered species was dominant, followed by Kalabans <i>Bangana dero</i> a Least Concern species. Moyar River biodiversity is threatened by illegal fishing pressure, sand mining, and excessive water withdrawal for irrigation, domestic demands and due to hydropower dams. Future studies should focus on estimating the river flow-ecology relationship for certain common and threatened fish species and prioritise sites based on species composition. Conservation efforts must focus on preventing the potential loss of healthy riverine biodiversity in this region.</p>
