<p>Planting material plays an important role in the production of fruit crops. Inadequate availability of quality planting material is one of the important deterring factors in development of a sound fruit industry. Keeping this in mind we produce a citrus graft-transmissible pathogens CGTPs free planting material for the north east India, where the citrus production is reducing due to decline cause by CGTPs. Khasi mandarin (KM) (<i>Citrus reticulata</i>) is a vital fruit crop in Northeast India, contributing significantly to regional livelihoods. However, its production is severely threatened by citrus graft-transmissible pathogens (CGTPs), including Citrus tristeza virus (CTV), Indian citrus ringspot virus (ICRSV), Citrus yellow mosaic virus (CYMV), and Huanglongbing (HLB) bacteria. This study conducted a comprehensive survey across Assam, Manipur, and Meghalaya to assess CGTP incidence using ELISA (CTV) and PCR-based detection. Among the 77 KM samples analyzed, 67.5% were infected with CTV, 5.2% with ICRSV, and 53.2% with HLB, while no CYMV infections were detected. Regional infection rates ranged from 63.2% to 75.0% for CTV, 50.0% to 57.8% for HLB, and 5.0% to 5.26% for ICRSV. Nine samples were free of all four CGTPs. The complete coat protein (CP) gene of CTV (672nt), partial 16&#xa0;S rRNA of HLB (451 nt), and partial CP of ICRSV (530 nt) were amplified, cloned, and sequenced, confirming their phylogenetic placement among known isolates. Disease-free KM samples were grafted onto an indicator host, and after six months, no symptoms emerged, validating their CGTP-free status. These pathogen-free mother stocks were utilized for scion propagation via grafting onto rough lemon rootstock as a propagation rootstock, ensuring the production of clean planting materials. This study highlights the urgent need for CGTP surveillance and disease-free propagation strategies to sustain KM production in Northeast India.</p>
