<p>Cucumber mosaic virus (CMV; <i>Cucumovirus CMV</i>, family <i>Bromoviridae</i>) is among the top prevalent plant-infecting viruses and it is a ruinous agent in diverse crops. During 2022 and 2023, thirty-five rapeseed leaf samples exhibiting mosaic, vein yellows, and deformation were collected from Basrah Province, Iraq. Serological assays confirmed CMV infection in 13 out of 35 samples (37.14%). Based on host range tests, Iraqi CMV isolates were grouped into two distinct mild and severe biotypes. Recombination analysis detected a breakpoint within the <i>CP</i> gene of three Iraqi CMV isolates, which cluster into a distinct phylogroup in the phylogenetic tree. This finding suggests the presence of distinctly evolving strains that differ from previously reported CMV isolates. The relative codon deoptimization index values revealed the highest adaptation of CMV to tobacco plants. Furthermore, the similarity index indicated that the rapeseed host exerted greater evolutionary pressure on CMV, suggesting that some hosts may play a more important role in the emergence of new CMV strains. This is the first report of the natural occurrence of a recombinant CMV isolate from Southern-Eurasia, Iraq.</p>
