<p>The plant <i>Capsicum chinense</i> Jacq. cv. Naga King Chili, a significant horticultural crop of Nagaland in North-east India, is a popular spicy chili cultivar. The present study was initiated to develop an efficient and reproducible in vitro regeneration protocol for this genotype and assess the genetic fidelity of regenerated plantlets. The highest number of shoots (6.33 ± 0.66<sup>a</sup>) that were produced by nodal explants grown on Murashige and Skoog (MS) medium supplemented with 7.5&#xa0;µM <i>meta</i>-Topolin (<i>m</i>T) and second highest number of shoots (4.66 ± 0.88<sup>a</sup>) in 11.5&#xa0;µM Kinetin (Kn) alone. Elongated shoots exhibited optimal rooting in full and half strength MS media supplemented with 4–6&#xa0;µM of Indole-3-butyric acid. The combination of soil and cow dung (1:1) manure was used to acclimatize&#xa0;the rooted plantlets for 2 to 3&#xa0;weeks in clay pots and 70% survival rate was achieved. Genetic stability among the regenerants was confirmed using SCoT and ISSR molecular markers, with all profiles displaying monomorphic banding patterns and high similarity indices (0.99–1.00) with the mother plant. This study presents the first report of <i>m</i>T application in <i>C. chinense</i> regeneration and offers a reliable protocol for large-scale propagation and conservation of elite germplasm.</p>
