<p>It is completely unclear whether and how mutualistic endophytes affect the accumulation of functional components in the stem of <i>E. sinica</i> at different ages. In this study, the contents of all the main compounds changed regularly and reached the highest level at twenty-three years (total sugar, 3.065&#xa0;µg/mg; flavonoids, 362.733&#xa0;µg/mg; total alkaloids, 11.793&#xa0;µg/mg; ephedrine, 19.169&#xa0;µg/mg) or twenty-eight years (tannins, 19.922&#xa0;µg/mg; pseudoephedrine, 7.399&#xa0;µg/mg) except for phenolic acid. The species and abundance of endophytic fungi were also varying dynamically in the stem of <i>E. sinica</i> with different developmental years. It was found that the accumulations of seven concerned components were significantly (<i>p</i> &lt; 0.05) or extremely significantly (<i>p</i> &lt; 0.01) correlated with twenty-one unclassified fungi among the top 80 unclassified fungal OTUs and at least nine fungi with definite taxonomic status among the top 100 classified fungi in terms of abundance. The accumulation of total alkaloids and pseudoephedrine, the most important active ingredients in the stem, was significantly positively correlated with <i>Coprinopsis insignis</i> (OTU47621, 0.937, <i>p</i> &lt; 0.05) and <i>Onygenales</i> sp. (OTU52749, 0.888, <i>p</i> &lt; 0.05), respectively. These findings help to deepen the understanding of the factors affecting the formation of metabolites in the stem of <i>E. sinica</i>, and provide assistance for improving plant quality.</p>
