The BBX Gene Family in Papaya (Carica papaya L.): Genome-Wide Identification and Expression Profiling During Fruit Ripening

The B-box proteins (BBXs) play key regulatory roles in plant growth, development, and responses to both biotic and abiotic stresses. However, little is known about BBXs in papaya fruit. In this study, 20 CpBBX genes were identified in the papaya genome and classified into five subfamilies. Structural analysis revealed that members within the same subfamily exhibited high conservation in exon-intron organization and protein motif composition. Promoter analysis revealed that the CpBBX promoters are enriched with light- and hormone-responsive cis-elements. Additionally, these genes were unevenly distributed across eight chromosomes, and three pairs of segmentally duplicated genes were identified. RNA-seq and qRT-PCR analyses revealed that several CpBBX genes exhibited distinct expression patterns across different fruit ripening stages and in response to ethylene treatment, suggesting their potential involvement in the ripening process. Furthermore, gene co-expression network and protein-protein interaction analyses identified key CpBBX candidates likely involved in this process. This study presents the first systematic identification and characterization of the BBX gene family in papaya, laying a foundation for future functional and evolutionary studies and providing candidate genes for potential applications in fruit ripening regulation.
