<p><i>Trichoderma</i> spp. (<i>Ascomycota</i>, <i>Sordariomycetes</i>, <i>Hypocreales</i>) pose a significant global importance due to their numerous applications in many biotechnological, industrial, medicinal, and agricultural fields. In this study, biodiversity of <i>Trichoderma</i> species in Egypt was investigated. A total of 60 <i>Trichoderma</i> strains was isolated from 119 sampling sites representing five different types of habitats as endophytes from wild and cultivated plants and free-living from soil. The results revealed that a new species (<i>T. egyptiacum</i> sp. nov.) forming a distinct lineage in the Harzianum clade was discovered. In addition, the other isolated strains were found to belong to 5 different species, namely <i>T. afroharzianum</i> (Harzianum clade), <i>T. asperelloides</i> and <i>T. asperellum</i> (Viridae clade), and <i>T. bissettii</i>, and <i>T. longibrachiatum</i> (Longibrachiatum clade). All isolated strains were identified based on a combined phenotypic characterization and multilocus sequence analysis using the translation elongation factor 1-alpha (<i>TEF1-α</i>) and the second largest nuclear RNA polymerase subunit (<i>RPB2</i>) genes. Results from the biodiversity investigation indicated that the highest value of relative abundance was recorded for <i>T. afroharzianum</i> (31.7%), while <i>T. asperellum</i> and <i>T. asperelloides</i> were the most frequent species (100% for each). Furthermore, species richness and evenness of <i>Trichoderma</i> spp. in the surveyed habitats were also investigated. Among the surveyed habitats, the saltmarsh habitat recorded the highest value of species richness (2.74), while the highest value of species evenness was recorded in the roadside habitat (2.30). The obtained results on biodiversity of <i>Trichoderma</i> spp. not only improved our understanding of the fungal diversity in Egypt but also provided important information on ecosystem protection.</p>
