Incidence and Molecular Characterization of Tobacco Rattle Virus (TRV) in Azad Jammu and Kashmir-Northeast of Pakistan

The present study was conducted to determine the incidence and distribution of tobacco rattle virus (TRV) in three major potato-growing districts (Poonch, Sudhnoti, and Bagh) of the state of Azad Jammu and Kashmir (AJK), in the northeast of Pakistan. The prevalence of TRV was reported on the basis of its characteristic internal and external symptoms in potato tubers and was confirmed by double antibody sandwich-enzyme-linked immunosorbent assay (DAS-ELISA) and reverse transcription-polymerase chain reaction (RT-PCR). The results confirmed the prevalence of TRV and its associated nematode vectors in all the areas surveyed. Among the three districts, the average highest percent infection was recorded in district Poonch, followed by district Sudhnoti and district Bagh, respectively. In district Poonch, the average viral incidence was 55.40% and 58.07%, based on external and internal symptoms, respectively. In district Sudhnoti, the average incidence was 47.20% (external) and 49.24% (internal), while district Bagh had an average symptom-based incidence of 45.59% (external) and 48.47% (internal). DAS-ELISA results also confirmed the high incidence of TRV, revealing an average incidence of 55.6% in district Poonch, followed by 46.4% and 38.4% in district Sudhnoti and district Bagh, respectively. Molecular characterization of a fresh TRV isolate (TRV-Pak) was done through sequencing 463 bp genomic regions encoding the 16 kDa protein gene, and the phylogenetic status of the Pakistani isolate was determined in comparison to reported sequences of TRV across the world. The nucleotide sequence of TRV-Pak was 89.5% to 95.68% similar to published sequences of TRV reported across the globe, while the amino acid sequence similarity range in the ORF 4 encoding region was 84.55% to 93.57% with different isolates of TRV reported worldwide. At the nucleotide level, TRV-Pak shared the highest sequence similarity with TRV isolates from California and Florida (USA) (MH614641 and AF055912). The least sequence identity was with an isolate (Ina infecting potato) from Germany (KT 033403). This similarity to USA isolates could possibly be linked to the import of potato germplasm during the early 1980s in the region.
