<p>Drought stress is a critical environmental factor affecting plant growth and development, and different plant species have evolved diverse mechanisms to cope with drought. As a traditional Chinese medicinal plant, <i>Chrysanthemum morifolium</i> (Ramat.) Tzvel. ‘<i>Boju</i>’ has poorly understood molecular mechanisms underlying its drought resistance. To address this, we employed de novo transcriptome sequencing to analyze seedlings exposed to PEG-6000-simulated drought stress. Our analysis revealed significant activation of key pathways, including oxidoreductase activity, proline biosynthesis, plant hormone signaling (notably abscisic acid, ABA), and antioxidant metabolism, with carotenoid and ascorbate metabolism playing central roles. We identified the dynamic regulation of the reactive oxygen species (ROS) scavenging system (involving genes such as <i>POD</i>, <i>GST</i>, and <i>DHAR</i>) and ABA signaling components (such as <i>PYR</i>/<i>PYL</i> and <i>PP2C</i>) as critical molecular responses underpinning drought adaptation. qRT-PCR validation confirmed the transcriptomic expression trends. This study elucidates the molecular basis of drought adaptation in <i>Boju</i> and provides a theoretical framework for improving drought resistance in Asteraceae medicinal plants.</p>
