<p>The <i>Engraulis japonicus</i>, belonging to the family Engraulidae (anchovy family) within the order Clupeiformes (herring order), is an important migratory economic fish in the northwest Pacific. Understanding the ontogenetic migration is important for the sustainable development and management of this resource. In July 2021, 54 <i>E. japonicus</i> samples were collected from the high seas of the Northwest Pacific (39.37–41.68°N, 154–161.5°E), and the carbon (δ<sup>13</sup>C) and oxygen (δ<sup>18</sup>O) stable isotopes of their otoliths were measured over time to estimate their habitat water temperatures at different life stages, and Bayesian distribution models were used to estimate their distribution areas. The results revealed that the δ<sup>13</sup>C value in <i>E. japonicus</i> otoliths exhibited a gradually increasing trend with the growth. The δ<sup>13</sup>C values of Stage 3 and Stage 4 were significantly greater than those of Stage 1 and Stage 2 (<i>P</i> &lt; 0.05). The δ<sup>18</sup>O values in otoliths showed a decreasing and then increasing trend with the growth of the <i>E. japonicus</i>, with the lowest δ<sup>18</sup>O value occurring during Stage 2. The conversion of otolith δ<sup>18</sup>O to temperature indicates that hatching water temperatures of the <i>E. japonicus</i> were 23.98 ± 2.83°C. The temperature reconstructed from Stage 4 otolith δ<sup>18</sup>O measurements showed the best goodness of fit with Temp_05. In terms of migratory patterns, Japanese anchovies most likely hatched in Kyushu Eastern Sea, and Stage 2 anchovies migrated to the Shatsky Rise and then northwestward to the area of the Kuroshio–Oyashio transition. In this study, the migratory distribution of Japanese anchovies changed as they grew.</p>
