Development of inter-retrotransposon amplified polymorphism (IRAP) markers and germplasm DNA fingerprinting of Polygonatum sibiricum: a well-known medicinal species in China

Polygonatum sibiricum, a perennial herb species, characterizes in both high medicinal and nutritional properties, giving rise to over-harvesting germplasm. Precise identification of germplasm and elucidation of their genetic relationship are imperative for their better germplasm utility, which have been scarcely reported so far in this species, thus leading to severely constraining the intellectual property protection and genetic breeding in this crop. Long terminal repeated retrotransposons, the predominant class I mobile genetic elements in plant genomes, significantly contribute to the genetic diversity of plant. Given their random insertion patterns, Inter-Retrotransposon Amplified Polymorphism (IRAP) marker system is an effective tool for germplasm identification and genetic relationship analysis. Currently, the reverse transcriptase sequences of Ty1-copia and Ty3-gypsy retrotransposons were cloned from P. sibiricum. Based on the sequences, IRAP marker system was developed, which was employed to fingerprint the germplasms and to unravel their genetic relationship. Totally, 17 primers were obtained, by which 265 polymorphic loci were scored from 40 accessions of P. sibiricum, with 100% polymorphic rate, reflecting very high genetic diversity among the germplasms derived from Guizhou Province, China. Nei’s gene diversity and Shannon’s information index averaged 0.267 and 0.424, respectively. Cluster analysis classified the accessions into six distinct groups. Further, IRAP markers yielded from the primers were used to construct molecular identity card (molecular ID) for the 40 accessions, which is essential for protecting the intellectual property of these germplasms. Hence, IRAP marker system demonstrated remarkably high efficiency in germplasm identification and genetic relationship elucidation in P. sibiricum.
