<p>Ecosystem services (ESs) in environmentally sensitive regions are essential for attaining the United Nations Sustainable Development Goals (SDGs). However, research on their synergistic governance within transboundary river basins remains insufficient. This research uses the Aral Sea basin as a case study to provide an analytical framework that integrates ESs with SDGs. First, following a systematic evaluation of ES and SDG dynamics from 2000 to 2020, correlation analysis was employed to identify the SDGs most closely associated with ESs. Subsequently, a Self-Organizing Map neural network was used to cluster ESs and SDGs across sub-basins, thereby delineating the basin’s functional zones. Finally, targeted management strategies were formulated by identifying key driving factors within each zone. The results revealed that from 2000 to 2020, overall ESs provision in the basin declined slightly (from 1.62 to 1.60), whereas the SDGs score increased significantly (from 55.2 to 67.5). Furthermore, the basin was delineated into four functional zones. In downstream zones (I and III), agricultural activities should be curtailed to safeguard ecological water demands, while concurrently exploiting wind and solar resources for renewable energy. In the midstream zone (II), alongside maintaining rational agricultural practices, water loss must be minimized by improving agricultural infrastructure and irrigation methods to ensure a steady downstream water supply. In the upstream zone (IV), nature reserves should be established and monitoring enhanced to secure water and vegetation resources. This study advances the conjoint application of ESs and SDGs in managing ecologically fragile regions, providing valuable guidance for policymakers formulating ecological sustainability strategies.</p>
