Global distribution of shallot yellow stripe virus in Allium crops with new detections in Ukraine

The shallot yellow stripe virus (SYSV), a potyvirus affecting various Allium species including shallot, onion, and garlic, has been predominantly reported in East and Southeast Asia, and recently in the Czech Republic, yet it has not been documented in Ukraine until now. From 2022 to 2024, we collected 110 Allium plant samples exhibiting virus-like symptoms, such as leaf striping, mosaic patterns, and deformation. These samples were tested for SYSV and other common Allium viruses using ELISA and RT-PCR. Serologically, SYSV was detected in 6 samples (5.5%). While onion samples from Vinnytsia and Kyiv regions contained only SYSV among the viruses tested, shallot and onion samples from Poltava, Cherkasy, and Kyiv regions showed mixed infections of SYSV with SLV and LYSV. RT-PCR targeting the coat protein gene further confirmed SYSV presence in tested samples, and sequencing revealed that Ukrainian isolates shared 97 – 98% nucleotide identity among themselves and 97% identity with Chinese shallot isolates available from the GenBank. Based on available research data alongside our findings, a map was constructed to illustrate the reported distribution of SYSV. These results extend the known distribution of SYSV and emphasize the need for ongoing surveillance and stringent biosecurity measures to safeguard Ukraine’s Allium crops and prevent further dissemination through agricultural trade.
