<p>Taxonomically, <i>Medicago</i>, <i>Melilotus</i>, and <i>Trigonella</i> belong to the tribe <i>Trifolieae,</i> subtribe <i>Trigonellinae</i> in family Leguminosae<b>.</b> The major objective of this study was to use molecular sequence data from nuclear and chloroplast regions to test the traditional generic circumscriptions of <i>Trigonella</i> and <i>Melilotus</i> and phylogenetically assess their classical infrageneric taxonomies. Phylogenetic analysis using a comprehensive sampling in <i>Trigonella</i> representing all 12 sections described in the genus and an almost complete sampling in <i>Melilotus</i> (18 of the known 19 species) indicates that <i>Melilotus</i> is not a natural genus. In the light of new evidence obtained, we propose an expanded generic circumscription of <i>Trigonella</i> to accommodate 18 <i>Melilotus</i> species based on diagnostic set of similarities (wings not united although they sometimes possess appendages, a simple androecium, swollen cotyledons, and absence of tripping mechanism) that sharply demarcate it from closely related <i>Medicago</i>. We use the three major evolutionary lineages in the combined analyses as a basis for clarifying inter relationships in the newly proposed infrageneric sections. Major taxonomic changes necessary to reconcile phylogenetic data with the current classification include the elevation of <i>Trigonella</i> subsections <i>Leves</i>, <i>Tuberculatae</i>, <i>Coelesyriacae</i>, and <i>Turkestanicae</i> to sectional rank. Superimposition of inflorescence and karyotype information on phylogenetic framework provided meaningful insights into the phylogenetic division of some clades into recognizable groups. In addition, the study demonstrates the utility of the <i>pet</i>L–<i>psb</i>E and <i>trn</i>V–<i>ndh</i>C regions for phylogenetic comparison in <i>Trigonella</i> + <i>Melilotus</i>.</p>
